it really depends on what you want to do.
if you like to shop, go to union square or the castro.
pier 39 is touristy but has sea lions and ok shops. it's within walking distance of gihradelli square, which is nice
golden gate park is great for a stroll; it's close to the haight which is interesting, for sure.
you can also take a walk across the golden gate bridge. it's about 1.2 miles long, but on a clear day, it's great.
and twin peaks provides a nice panoramic view.
alamo square has the iconic victorian houses and downtown in the background.
oh, and there's plenty of museums!

i go there 2 times a year to visit family and going to the bay area and pier 39 are always high lights.
you can do a helicopter tour flying over alcatraz at sunset when we did it we all really enjoyed it.
also ride a cable car!
if yoy dont mind driving visit napa valley and yosemite park
